They tried to stuff a lot of plot and action into a relatively small space; it could afford to lose a couple of plot points so the remaining ones could be better developed.
Obviously I have no idea what those plot points are DONT TELL ME but I do know that both IM movies, the up coming Thor, the Captain America... and and... that other one are all leading up to THE AVENGERS.
